The PCA window

PCA axis window

This window is accessible from the Information window. It displays the PCA axes of your data as profiles. There are as many PCA axes as there are experiments (columns). To switch between the PCA axes, use the "Previous" and "Next" buttons. The axes are ordered from the most significant one (PCA 0) to the least significant. An estimation of an axis' significance is given by the percentage value. This value is the eigen-value of the current PCA value divided by the sum of all eigen-values.

Checking the "Draw Inverse"checkbox will display a mirrored view of the current PCA axis. In fact, the two profiles show the same information, since PCA axes are not oriented.

The "Show All PCA with height > to" checkbox gives you the opportunity to display all the PCA axes with a percentage greater to the value defined by the slider.

The "Copy values to Clipboard" button copies all the PCA vectors into the clipboard. You can then paste them into a spreadsheet such as Microsoft Excel.

The "Save Image" button saves the window contents as picture.

NOTE

If the data contain only uniform noise (all gene coordinates are assigned at random), all the PCA axes will have the same weights (100% divided by the number of experiments). On the other hand, if all the experiments are the same, the first axis will become this experiment and will have a weight of 100%.
